here's my suggestion for what it's worth, maybe everyone does this, i don't know, but it may be helpful for those that haven't done a lot of full tare downs for paint or restoration.
 what i do is use ziplock bags for storage of small parts like screws, clips, bolts, etc. then use a sharpie to write on the bag whats in it  (like fender bolts, or dash screws, etc) then put all bags in a large box so everything is in one place for later. (even if you plan on using all new stuff, you got the originals for comparison) you get a lot of bags and a sharpie for just a buck or two, saves a lot of "looking for stuff later!!!
